I've tried changing the config and enabled natural scrolling but it didn't work. Even after restarting it is not working.

Hmm what file did you modify? absolute path please

Sorry, I forgot to mention the file path I have modified and yes touchpad natural scroll isn't working.
Path - ~/.config/hypr/userprefs.conf
